Simply updating nuget packages creates a mess for nuget restore, and even the MSbuild in TFS.
Any suggestions on how to diagnose issues?
Some of the issues for the build on tfs are missing assemblies and references in some of the class files. Not missing on the local, but causes issues on the server build.

Another issue I'm having is after updating packages, the TFS nuget restore times out on the source call.

I don't expect direct answers to my problems, but does anyone else have any issues alike? It's really a confusing process to me.
